Maya Amano is a writer for Kismet Publishing working on the teen magazine Coolest. In the events of hearing rumors regarding a wish-granting genie called Joker-sama, who grants anyone any wish, Maya became intrigued and tries to investigate behind the rumors. Her investigation ends up in the Seven Sisters High School, in which she meets Tatsuya Suou and the others, setting the events of Innocent Sin.

Katsuya Suou is Tatsuya Suou's older brother, a by-the-books sergeant from the Konan Police Department who followed in his father's footsteps to become a cop. He awakens to his Persona during the incident at Seven Sisters High School, along with Maya Amano and Ulala Serizawa. He uses his standard-issue semi-automatic pistol to defend himself, and his Persona grants him fire magic.
While investigating the Joker Incident in Seven Sisters High School where a student allegedly performed a curse on someone, Katsuya unwittingly runs into a madman who claims to be the Joker wearing a makeshift paperbag mask. (who turns out to be Tatsuya Sudou, whose memories were restored by Nyarlathotep) Upon claiming responsibility for killing Kaneda (The person who ran over Anna Yoshizaka) and Principal Hanya, Katsuya tries to arrest him but is overpowered by demons and the Joker Persona. It is around this time that he feels the resonance, and awakens to Helios. With the school soon being overrun by demons, he advises Maya and Ulala, who have also awakened to their own respective Personas, to stay with him until the incident is resolved, allowing them use of the familiar pink pistols that the Joker flung at them before attacking. Ulala refuses, since she could do just fine with her fists, so Maya takes them both, and seems particularly comfortable with using the guns.

Ulala Serizawa is Maya Amano's friend and roommate. She's obsessed with fortune telling and loves to matchmaking party. She has very bad luck with men. She becomes involved with the JOKER case when she went to Seven Sisters High School with Maya. It was also there in which her Persona awakened. Ulala is riddled with self confidence issues, usually depending on men as a self esteem boost. She is a habitual drinker, and also likes to cook; she cleans and cooks for herself and Maya. She and Maya have been friends since high school, and it's assumed that Ulala possibly failed a grade due to age difference.

Tatsuya Suou is the primary Protagonist of Persona 2: Innocent Sin. Following the tradition of Shin Megami Tensei series, he is a silent Protagonist, personality is decided and portrayed by the player's in-game actions and decisions. Often felt shunned by his more successful brother, Katsuya Suou, Tatsuya has a pattern of skipping classes with his partner, Anna Yoshizaka. According to one of the students enrolling Seven Sisters Academy, Tatsuya always attends to school, but skips the classes and lessons.

Yukari Takeba is a dorm mate and classmate of the Protagonist. She joins S.E.E.S. prior to the protagonist's arrival.
Yukari's zeal for investigation brings a lot of trouble, but also gains the group valuable allies and information. She often overestimates her capabilities, getting herself and others into risky situations beyond her control. She has a high aptitude for magic and her Persona excels in wind and healing spells. She is regarded as the heroine of the game, as she possesses several of a typical RPG heroine's qualities, such as being a healer, wielding a bow and arrow, being romantically involved with the Main Character, and being the first female companion to join the party.

Mitsuru Kirijo is the only child of Takeharu Kirijo, the head of the Kirijo Group. She is Gekkoukan High School's valedictorian and the student council president and is part of the school fencing team. She is one of the most respected and popular students at the school. Before the protagonist joins, and even to a degree after he joins, Mitsuru serves as the leader of S.E.E.S. due to her natural talent for leadership.
Mitsuru has battled the Shadows longer than any of the other members of S.E.E.S., having been trained since a young age to use her Persona. From the start of the game, Mitsuru serves to gather information for the party while they explore Tartarus. After Fuuka Yamagishi joins the team, Mitsuru becomes a combatant.

Junpei Iori is one of the protagonist's friends. Junpei feels insecure and often hides this with humor and boasting. His insecurities lead him to jealousy toward the protagonist. Junpei fights with a two-handed sword, but wields it more like a bat due to his lack of combat training. Like most of the playable characters, Junpei is a student at Gekkoukan High School, and has been in Yukari's class before.
Akihiko Sanada found him during the Dark Hour crying and disoriented in a convenience store. As soon as Junpei discovers he has the ability to summon a Persona, he joins S.E.E.S. and moves into the dorm, an action which irritates Yukari Takeba. Junpei is glad to join the team, as it gets him away from his alcoholic father, whom he resents.

Aigis is an android created by the Kirijo Group; she is the last surviving model of their experimental anti-Shadow weapon. In combat, she uses a wide variety of high-tech weapons, from machine guns and rocket launchers to long range guns and “rocket punches.” She has her own unique tactic called "Orgia Mode" in which she disables her limiters, allowing her to attack at full power, although she can't be given orders or use recovery skills while in Orgia Mode; after a few turns she has to cool down, thus skipping her next turn. Aigis has the highest durability of any of the characters, and her Personas focus on physical attacks as well as support spells.

Strega is a group of three rogue Persona-users who use the Dark Hour for personal benefit. They set up an internet site called "Revenge Request", where users can contract Strega to commit assassinations and other illegal activities. They become enemies of SEES because SEES is trying to put an end to the Dark Hour, as Strega carries out its activities during the Dark Hour.
Near the end of the game, the player discovers that Strega are artificial Persona users created by the Kirijo Group. They were picked up off the street and used as fodder for the corporation's experiments. Because their Personas were not awakened naturally, they must take suppressants supplied by Ikutsuki. The drugs keep their Personas from killing them, but have lethal side-effects.
It is revealed in Persona 3: FES that some of the artificial persona users turned into Shadows.

An upbeat girl with short, light-brown hair who usually wears a green athletic jacket decorated with buttons. Her weapon is a pair of greaves. She has an obsession with Kung fu, and even uses it in battle, similar to Lisa Silverman of Persona 2. Her obsession goes so far that she even attacks Yosuke over a Chinese Martial arts film DVD (named "Trial of The Dragon", most likely a spin-off of "Way of The Dragon" by Bruce Lee). Most of the time she is friendly, cheerful, and energetic, but has a short temper, especially with Yosuke. She, Yukiko and Rise are unskilled at cooking, providing normally unpalatable to terribly awful dishes to the main crew several times during the story progress.
