I enjoy Archer quite a bit.
Also been watching some Marvel cartoons with the kids off netflix. The Avengers one is pretty good actually, if you like the comic anyway.

Drawn together is pretty sweet. Twisted big brother house consisting of cartoon characters from different cartoon styles.
There's a gay Zelda-like elf, a A pampered, religious princess in Disney style, An overweight alcoholic retro colored sex symbol lke Betty Boop, and much more awesomeness.

Twilight Sparkle
Rarity
Rainbow Dash
Fluttershy
Applejack
Pinkie Pie
All from, you guessed it, My Little Pony: Friendship is Magic.
Join the herd! :D

You can't grow out of Peanuts.
You just learn that it is a comic for adults as well.

Well my suggestion would be Calvin and Hobbes, though I don´t know if there are any movie material with these guys or they are "strip" only.
But IMO, by far the best toons out there - especially if you wan´t them to have a take on the political scene, social constructs and society in general.

Oh yeah, and from the books only
Johnny the Homicidal Maniac produced many great characters (written by Jhonen Vasquez)

Favourite character continues to be Opus the Penguin from Bloom County. Fav Sat-morning cartoon was always Battle Of The Planets. Hope this doesn't date me too badly.

Dogtanian!
Also, I had a major crush on Sheila from the D&D cartoon

Darkwing Duck

The comic strip "Get Fuzzy" has become one of my favorites... the cat, Bucky, and the dog, Satchel, are priceless caricatures of dogs and cats as well as Republicans and Democrats. It's "deep" "base" humor...

Bashful the Buzzard has always been one of my favorites. it's a shame that more cartoons weren't made with him.

Earthworm Jim and The Tick are also brilliant satires on the superhero genre. check them out too

Many greats mentioned above. Thunderpants (from Round the Bend) was quite amusing.
Jason and The Wheeled Warriors was entertaining, I remember getting up early for that.
Can't forget Homer Simpson.

Deathbed, the Bed that Eats People is worth a mention.
Although Patton Oswalt's take on it is what I'm really talking about. He's a comedian, but he's as close to being a cartoon character as you can get in real life. xD
