There are always 2 that are most memorable for me. The guy that could squeeze into any space, and the guy who's shadow killed people.
As a series I actually preferred the later ones with Robert Patrick

The episode that sticks to my mind is the time they investigate the disappearance of a team of loggers, only to find them eaten by swarms of glowing green insects. I believe the episode was called 'Darkness falls'

That one with the guy who can squeeze in spaces creeps me out too. I think he was Eugene Tooms.
The demonic doll one creeped the hell out of me too back in the day.

I never really liked the Tooms episodes. For me the favorite episodes were the meta ones with possible extraterrestrial activity. Especially the ones Scully went missing.

I always liked the episode where Mulder & Scully investigate an abandoned run-down building separating to investigate & end up getting in trouble- later on, Scully phones Mulder asking "where are you?" but Mulder never tells her...oh wait, that's a lot of the episodes :D
Seriously though, I enjoyed the alien bounty hunter/black oil arc the most. Don't think I ever watched the last 2 seasons though.
