For Warhammer you're SOL, as the only mod is for M2, but it was made by guys who think difficulty = give the AI 10x more armies than you.
Third Age Total War is the still gold standard for fantasy mods tbh. Massive map, tons of faction choices, superb modeling, and so on. That said Warhammer TW is a pretty solid product, the negative reviews are because it has the worst of the worst DLC policies, (Thank SEGA for that, the guys who put micro DLC cheats in Football Manager of all things) but the base game itself is still good. Most of the big conversion mods were for M2TW as everything was in text files back then, unfortunately the engine, and especially the AI, is really showing it's age these days.
There's also Phantasy Calradia for M&B Warband, which is great, but that's more an action RPG than a total war style game. That adds the standard Forgotten Realms fantasy races onto the normal M&B Warband map, and is really nice.

Been playing Total war solidly since Shogun, the original TW game. Most of the vanilla games are fun, don't get me wrong but if you want a real deep experiance get a mod, espechally a total conversion mod. Fantasy mods you want M2TW, I think the call of Warhammer mod is is pretty much on par for experiance for the official game. And then Third Age is totally awesome.
There are fantastic mods for Rome I and Rome II whilst if you want an up to date medieval setting medieval Kingdom's 1212AD mod for Attila which should be finished soon is looking awesome.
Rome 1 has RSII, EB and SPQR
ROME 2 DeI is great.
Darthmods for any of the games that have one is a really good challenge and if your PC can handle it massive battles.
I am sure for every one I have mentioned there are half a dozen more from total conversions to smaller add on mods.
Warhammer won't have any big mods for it as far as I know. Basically the short answer is either SEGA have realised the big mods put their vanilla games to shame and have thus made it really hard to mod. Or they have made it really hard to mod because GW don't want anybody to come along and do stuff with it for reasons of trying to protect their IP.
The Vanilla Warhammer game is just really bland. Think all Empire factions have the same roster. Kislev even have the same roster as well as the Norse tribes. I believe there is a pretty good Kislev unit mod though the Bears look weird as they are just retextured demigryghs.
Basically it's really undercooked unit wise and faction wise. Just bland. I hope the next two will make the whole game feel better and as time goes by more sub mods will come out. It just lacks replayability.

WHTW is actually a pretty damn good game. Give it a go, but put some limits on yourself. The most fun I had was keeping stacks on theme and using loose WHFB rules of 50% core units, a few special and the odd rare.
I had one stack which was completely skeleton themed (Wight SC, Skeletons, Black Knights, Grave Guard, etc), one necro themed (Ghouls, vargs, wolves, necromancer, etc) a VC mixed stack and an ethereal stack (banshee, hexwraiths, etc).
Was much more fun and a little more challenging that way.

Total War Shogun 2 is the best one. Not sure about Warhammer mods for it, doubt they exist. But Shogun 2 is the best of the "newer"* TW games.
*Newer meaning since they switched to the new engine.

I never really got into the more modern TW games, but loved both Shoguns and medievals. I think TWWH is a solid effort. It plays differently to other TW games because the characters are super powerful, but this just makes it feel more like Warhammer tabletop. Also magic and flying make a difference. I think they've done a good job of merging the new elements.
It also seems to be supporting modding quite well, though I agree the DLC model sucks

Third Age Total War is a superb mod.
For atmosphere, Shogun 2 is great. Didn't enjoy Fall of the Samurai as much.
Medieval 2 was awesomesauce. Although crusades could be exploited. Badly.
