Keep your Downloads finder window open.
After it says that, right click on the file that was downloaded, press "Open", and you'll get an option to skip the security and open it anyway.

Pythrr, it's actually been around since Lion - Mac shipped then with an option to only let code from people with a Developer License (if I remember correctly) run, and this was their "obscure enough that Granny won't find it" loophole in it if you *really* wanted to run it anyway.
The idea was that requiring a dev license meant that you couldn't ship viruses etc, or you'd be liable to be sued by Apple(you need to provide verifiable identity details), and if you did, they can flip a switch and globally revoke the right of your app to run anywhere. To provide the other side of the story, as a dev license is $99, it also probably made Apple a ton (more) cash.
In Maverick, they just went in and quietly changed everyones defaults from whatever they had before back to "require the dev license to run unauthorized files". Someone else might be able to provide more details (this isn't my field of programming), but I quite like having this backup.
